In case they don't appear later on or disappear for some reason. Do all side missions as soon as they show up. It should also note that if you can see the (?) on your map pop up like normal and it didn't before, the game should be normal. If it shows that you can pick it up, your game should be functioning normally. Follow the guide and it should lead you right to it.
but as long as you know where to go, it should be a fast run. Yes it sucks I know, this means you have to do the campaign all over again. I think the issue lies in the save data, not it the game per say. Don't bother uninstalling the game to try to fix it. Delete all save data in the manage function of SGW3. These are the steps I did and everything unlocked. I just collected everything on a speed run and everything showed up normally. If you had started a new game and the collectable weapon crates show up as open but you haven't physically collected it, it's glitched.
